Maybe a cure for the uninfected could also be used to kill off the infected. Maybe via a gas or “poisoning” the water ( they have to drink ).

In season 1 when Joel asked they said they weren’t certain they could discover a cure from studying Ellie’s brain. I don’t know how they can now be certain that they would have found a cure. The people capable of doing the research were killed.
